He protects the oracle, not the source coding 'backbone' of the matrix. Cause the keymaker has access to the same places as does smith, persophane and the merovengean(sp?). I believe it is only the Oracle that he protects. As you know the oracle has been leading the humans along their path of 'salvation' all along.
