Have you ever played the original pokemon for the gameboy. Horrible game, but for the sake of review without hipocracy, I played, and beat, the entire thing, collecting ALL the pokemon except for the hidden one that required a gameshark or something. I then went on to completely astonish my friends pokemon loving friends by showing up with a dozen or so 100 level pokemon, which to them seemed impossible. Indeed it would have been close to impossible, except that I had read, on a website, about a bug in the game that would allow you to get 100 of any item you had in stock. I used this bug and viola, I got me some respect.

Needless to say, this "bug" was NOT intended as a part of the game when it was programmed, but it was there nevertheless. However, simply because I was able to utilize this bug, it does not mean that I could take direct control over any other aspect of the program. It's not like, having realized this flaw in the system, I could then make pokemon appear at will.

In other words, the "spoon program," as you put it, could simply have a bug in it that allows it to be manipulated given the right state of mind. It is my idea that NEO is simply able to see these bugs far clearer than anyone else. However, this ability only goes so far as a perfect program. This would limit his ability to manipulate programs such as the architect or agent smith, for they are considerably better designed, I would hope, than a spoon.

Just a simple theory.
