There's a few problems with your theory that need to be addressed.

1. Whe persephone tells neo that merowinger was once like neo, it only means that he once loved her the way neo loves trinity. That is what the whole conversation was about.

2. Merowinger is a program, like agent smith. Neo and all of the other "the one's" were NOT programs.

3. When merowinger tells Neo that he survived the others, he probably means that he survived through the other "the ones" and that he expects no difference from neo.

4. It hasn't actually been established that persephone's kiss was actually anything more than a kiss. Some people have theorized that the kiss did something, but I'm still skeptical.

5. This whole movie has been a story about the struggle of neo to find his own identity. The main point, in fact, is that we must be free to make our own choices. If Neo is somehow "reprogrammed" by persephone, it REALLY downplays the importance of personal identity. In fact, it eliminates it alltogether. The brothers aren't going to do anything to jeapordize neo's struggle to find himself, as that would really piss a lot of people off. That is why I don't think zion is a matrix, why i don't think neo was reprogrammed in any way, why I don't think neo IS a program and why I don't think your theory holds a lot of water. Sorry.
