Once again, neo is not a program. If he was a program, then the whole point of the movie will be destroyed. Neo is a human struggling to figure out exactly who he is and how he fits into the world. You can't have such a struggle suddenly made void by stating something that questions the integrity of his personal identity. Some of the following are things that do this...

1. zion is a matrix-- If zion is a matrix, then there has been no true identity till now because everyone is STILL being manipulated. Won't happen.
2. neo is a program-- If neo is a program, then he isn't real. Can't really have identity if your not real. Besides, we're supposed to sympathize with him as a human. Doesn't make sense to sympathize with a human who is not a human. Won't happen.
3. neo was reprogrammed by persephone or agent smith- If neo can be so easily reprogrammed, then personal identity is simply an illusion. We no longer have any real say in the way we think, for our thoughts can be so easily manipulated. With this movie, the brothers are taking the OPPOSITE direction. I doubt they'd make such a 180.
