Let's see, Matrix movies have the tradition of making twists every movie, the fact that Neo was a measure of control is a very big twist(not to mention that it supports solidphantom's theory), so you could say it is a tradition now. and if you dont like that explanation

On the matter of him being a program beating the whole point of the matrix series, I am gonna back up on 2ndrenaissance

IN second renaissance, you see how the setting that made the matrix be posible was set up.they present how The humans being afraid of robots started chasing them down generating their own doom.When that happens, it is very clearly shown as a form as racism, implying that the mind of a machine does not differ one bit from the mind of a human, and both should be threated with the same respect.

there is even an alusion to a real murdering that had place when the racism against black people was at it's peak.(when you see a man shoot a kneeing android in the head and you see all of his circuits fly)

Not to mention that Oracle is completly human in her nature.And that Smith could transfer his mind into Bane's body as if both a machine mind and a human mind had the same "format".

Neo's body is just some other person's body, they cleared that person's mind and then inserted neo into that mind, the same way agent smith inserted into Bane's.
