Your insights are very good, especially your religious analogies. However, I must point out some things that I think you might have been mistaken. Either that or I am.

#1. I'm not sure where you draw the conclusion that persephone is the "mother of the matrix". When the architect was referring to this character, I believe he was talking about the oracle. If I'm right about this, it kind of puts a hold on the whole "reprogramming of neo" thing.

#2. As for the reprogramming of neo, I don't think that neo is a program to begin with. For one, this would raise way to many questions, and it would seem kind of cheesy that the one to save human kind would end up to be a machine. I'd have to kill someone. And two, the architect already explained at the end of the movie that "the one" is some kind of system anomaly. He is NOT planned for. However, rather than try to fight against him, they instead use him as a tool for control, which is why the oracle spends so much time gaining his trust and instructing him. It is not so that he will eventually free humans, but instead so that he will make the right choice at the end of the movie and allow zion to be destroyed, only to restart it again with a handful of other people. In other words, he is not planned for, so how can he be a program.
#3. I think you've misplaced the role of the oracle. The oracle IS the mother of the matrix, much like the architect is the father. She was the one who, with a deeper understanding of the human persona, was able to come to the conclusion that a more "life reflecting" version of the matrix was needed, rather than the virtual utopia the architect created. I also believe that, had the actor who played the oracle not died, there never would have been an architect at the end of the movie. Instead, the oracle would be there waiting for him. That would explain why she spent so much time gaining his trust and why she kept preaching that he would be the one to save the world in the end. Instead, he would have walked into the room and she would have put it down plainly like she had done so many times. "I'm sorry honey, but humanity will never be saved. Your role as the one is not to free mankind, but instead to help preserve it by allowing zion to be destroyed and restarting it yourself. It's just the way it has to be." This would have put a lot more into the role of the oracle, and I really, REALLY wish it could have been this way, but it couldn't. Too bad. This would have meant a lot to show that the oracle in fact could NOT perfectly predict the nature of humanity when neo defied her. Now, the movie kinda takes a round-a-bout approach that is much more complicated to understand.
#4 The spoon was sent to neo in the movie by an orphan. The orphan was most likely the same one who neo saw in the oracle's apartment while he was waiting to see her. Remember the bald kid who could bend spoons? I think the gift was from the same kid, and it was just a subtle way to remind us of his past. Nothing more.
