Let me start with a question. What is the simplest way to keep control of a prisoner?
The answer is to make him believe he is free.

My theory is that the 'real world' with Zion, and the crop fields, powerplants, tunnels, etc, etc, isn't actually real. It's still a part of the Matrix. And the Matrix, is just a Matrix, within a Matrix.
Think about it, it makes sense.
Neo is truly the One, because he has powers in the Matrix matrixm, and the Real World matrix.
Also, consider this. Why would the architect want Neo to pick people to restart Zion? Surely if Zion is destroyed, and all its inhabitants killed then his problems are over. No resistance, no one being freed and stop providing power. Instead, with my theory, as well as the matrix he has all of zion generating power for him.
However, there is a flaw, why would he then want to destroy Zion? Well, maybe to make the simulation more realistic? So they believe it and don't try to wake up from, like the first Matrix.

Well that's my theory, feel free to comment.
