The architect says they can't destroy the anomaly so they use it. That is the mother of the matrix's (whoever she is) contribution to the successful matrix. What if Neo isn't the anamoly but the personification of it. What if the anomaly is human freedom of choice. Then Zion becomes the recyling bin and Neo the ultimate delete key to remove software that "at the subconscious level" choose not to believe. Morpheus refers to this in the first movie as the feeling that Neo has that "something is not right with the world."
