If the matrix in a matrix thing isn't right than heres another theory. Basically tis is what magnus said, but since everything is controlled by the mainframe including the matrix, than they are all conected, so if neo can controll and manipulate on program (the matrix) he should be able to controll all the programs conected to it including the sentials and other things in the real world, but only if he is still connected into the matrix. I think the third one will end up that the machines messed up somewhere, got too greedy, or something and basically screwed themselfs over.
