Because you are new to PDF Explorer read next lines to get one idea of basic behaviour.

Use "Disktree" to catalogue files present in your disks; this is done in transparent mode. Simple navigate your disk. Files are catalogued automatically and added to database. To Catalogue full disk simple go to root and check subfolders checkbox.
"Disktree" mode in beta 1.4 do not update database to previews catalogued files. If file are physical deleted in system will continue to appear in grid. If info fields are changed outside PDF Explorer will not be updated in PDF Explorer. To bypass this delete catalogued folder in database maintenance tool and do a new scan for that folder.
Use "DBDiskTree" or "DBDisk" to navigate in previous catalogued disks. Disk may be or not present in drive.
Use "DBSearch" to do a word search in all the fields of catalogued files. To this search tool work correctly do an optimize operation, in "Database>maintenance" tool, after adding new info\files to database (bug).
To use batch tools in more than one folder simple select your folder root and check subfolders checkbox in "DiskTree" or "DBDisktree".

Use "DBDisk" to select all the catalogued files for one disk. If you want to export grid fields from more than one disk or search operation use "CollectorGrid" to cumulate files from more than one "ScanGrid". CollectorGrid is just a working grid and do not interfere with database operations.

And now your questions

I know the limitations of search\filter tool and I’m going to add the common “and, or, not ” options in newer versions. Full text search inside files will be also possibly.

Of course it’s possibly to have your entire collections of harddisks or CD-s in the PDF Explorer database.
The new version has new grid fields (Filepath, FileSize, FileDate, Creator, Producer, CreationDate, ModDate). With this new fields, sorting by path its easy.
To erase an entire disk from database use the Database>Maintenance>delete tool

I need to implement Batch CallBack to update the grid fields after batch tools that alter InfoFields. Files and database, after running “rename files...” batch, are actually updated, but not grid lines. You must refresh grid to see the changes. Because of that you get this strange behaviour after rename the files.

The blue button is used to update database file fields, and if file is present on RW disk update the file to.
If “auto update changed info fields” is checked in options you do not need to click this button, simple change grid row and the update will be automatic.
