In my opinion there are two primary reasons:

1) Lahiri Mahasaya taught Kriya slightly differently to various disciples depending on their ability, desire, interest and need.

2) In some lineages Kriya has been modified from what was originally taught by Lahiri Mahasaya. This is not necessarily bad, assuming that the one doing the modification has a deep understanding the system and what ramifications the changes will have.
