You're not stupid and it's not obvious why Mal suspected anyone even Jayne.

I think the big tip off for Mal that something was fishy was how fast the Blue Hands arrived. Wash recognized the Blue Hands' vessel as 'reinforcements.' Ariel was described as a core planet, so maybe this is a stretch. But, Mal knew what kind of warrant was out for Simon and River. Presumably, if the local hospital security had just stumbled onto Simon and River it would have taken some time, at least a few hours for the authorities from off world (from River's Academy?) to arrive to collect them. Since they arrived within about an hour, they must have been tipped off ahead of time. Once he knew they'd been betrayed, it was logical that Jayne was the culprit. The last straw was that instead of griping how much trouble Simon and River were, when they got back, as he had always done before, Jayne very uncharacteristically says he'd helped them because they were part of 'his' crew. (The episode Jayneville pretty much proved how little loyalty Jayne ever had for his crew.)

Since Simon has said before that if they were ever caught he'd never see River again, I doubt he'd be very concerned about killing the guard. It wasn't exactly self-defense, but it isn't anything that would bother his conscience either. Remember River is all he has now, and she's defenseless. Last week's ep "Safe" showed he's willing to live and die for her.

Some people seem to see sexual relationships in everything. I think if anything Simon and River are like a loving parent and baby. So I agree with you cmpletely.
