that I don't have a good guess what was done to her or why. So I don't have a clue why they want her back so badly. Surely, it's something that could threaten the future of somebody of great importance, maybe the Alliance itself.

Pure speculation with little evidence. - I'd add to your surveillance guess, that River's abilities are predictive. Perhaps the Alliance is trying to find a way to root out its enemies before they even think to act against them. If River is, in fact, a unique success instead of a failure as I assumed, she'd be worth everything the Blue Hands are doing.
