Subject: Engine noise

I've recently took my 2002 M3 into the dealer for bottom engine noise (a clanking around 2,500-3000 rpm). The dealer has said that a new engine or repair will be necessary and that BMW uses their discretion as to this choice. Would a repair be wise? It seems that the only true solution is a factory new engine that has hopefully solved the inherent defects of the earlier engines. Is there a way to have BMW or the dealer provide a new german factory engine instead of a repair or re-built engine?
