I had holes in the same area on my ZZR1100(D1).
I used putty and wirewool mixed together and stuffed into the hole.
This worked for about a month at a time.

Eventually you will probably face the same conclusion as I did and buy a replacement system. I spent about £100 on Ebay and got a set of down pipes only a few years old. I suggest you dont faf about with putty but simply dite the bullet and get a replacement, it'll save a load of frustration and then its sorted for a year or two - note they are famous for rotting in the 'collector box' area.
