I used to see the same thing, although not all the time.
To me, during the 'good' times of the series, there was a mirror between Madeline/Operations, and Michael/Nikita. I could see, in both cases, one character growing up into another. I could see where Madeline/Paul used to be exactly where Michael/Nikita were, mentally - and I could even, sometimes, if I looked really hard, see the growth in the younger two.
I suppose what always irked me about Nikita!Operations during S5 was that I didn't feel she'd grown enough, and that she didn't have a 'Madeline' by her side. Madeline stablised Paul, the same way that Michael stabilised Nikita. So I never believed that Nikita would survive it.
Operations actually said it best in the one and only S5 episode I will watch again (even though right now I can't remember the title!). He said, to the Madeline!holo:
"This place was at its best when it was both of us."
I think Section would have survived under Nikita AND Michael, but I have trouble with it just under Nikita.
