In my opinion, we saw a lot of maturity in Alia in Dune Messiah because of her upbringing and her Other Memory. She had taken Paul's place at Korba's trial, and probably took his place in other matters as well.
Also, while Stilgar and Jessica would not have wanted the role, I'm sure Paul would have trusted Stilgar to help Alia and trust the memories of Jessica to guide Alia. If Alia wasn't pre-born, I don't think it would have been a wise choice, but I think Paul knew what he was doing.
