The order in which you read the novels really depends on the person who reads them. Some people might enjoy the story more, and even learn more if they read the original series first, and then the prequels. Others might have different experiences.
After the first mini-series came out, I decided to read the books. However, it was in somewhat of a messed up order: Dune, House Atreides, House Harkonnen, Dune again, then the rest of the originals. Then I discovered that they made another prequel House Corrino. I think I began to read Dune again, but didn't have much time to do so. I am currently working on the Butlerian Jihad.
In spite of the strange order of reading, I think I still understood the story as well as I would have reading the novels in any other order. And I definately enjoyed it.
The order probably doesn't mean too much, as long as you read Frank Herbert's original novels in the right order. Unless of course you don't want to pay for hardcovers, in which case you might want to read the originals first followed by the Prelude to Dune trilogy and finally the Legends of Dune trilogy. That way you'll have a better chance that all of the books will be in paperback.
Anyway, I'm sure you wanted me to babble on and on about this, so just read them in the order you see fit. And by all means, feel free to enjoy the experience.
