To start with, the person who respected Fred's skills the most was Gunn, and he's got other preoccupations at the moment. The person who Illyria-Fred has had most contact with is Spike, who never really got the chance to see Fred at her best and always has a tendency to see himself as the knight errant protecting helpless women who he underestimates.

Secondly, Wes makes it clearest in the scene with Fred trying to do research in AAtF #12, but the implication is not, as I see it, that part of Fred is really alive inside Illyria and manifesting. Rather, both Spike and Wesley seem to feel that Illyria has developed multiple-personality disorder and created a fake "Fred" persona, with none of her real abilities, probably as a coping mechanism when dealing with previously unprecedented and uncomfortable softer emotions. It's probably an unhealthy coping mechanism, which is another reason why they seem to be discouraging it.
