Whoa, tiger! If you review the Kriya lesson, you will see that breathing through the mouth is neither encouraged or discouraged. Kriya is a subtle internal practice. Whether breath flows through the mouth or nose during inhalation or exhalation is a result, not a cause, of proper kriya pranayama. In other words, implementing the internal conditions for kriya pranayama, the breath will flow through the appropriate opening, or be still, as the case may be.

"But I have seen when the breath is flowing equally through both nostrils, kriya is at it's very best. How do you balance this equality before starting kriya?"

Preparation for kriya (and hong sau, etc.) is discussed in the SRF lessons... do some energizations, 20-20-20 breathing, tension/relaxation... these will help balance and strengthen the system.

Also, in one of the SRF lessons alternate nostril breathing is described, and this can help balance the flow. There is also a yoga technique for applying pressure to the armpit opposite the nostril which is more clogged (cf. pictures of Shiva resting one arm on the meditation armrest).
