Some months ago, the esteemed Mr. Watanabe informed me that a 5500/6500 motherboard doesn't necessarily need 3.3v. It can generate a limited 3.3v supply internally; enough to power the board, ram, comm slot and A/V slot. It was only when I added a G3 upgrade that the onboard 3.3v was overpowered. So if you don't plan on adding PCI or L2 upgrade cards, the 3.3v regulator is probably optional.

5400/6400 boards do not generate their own 3.3v supply. Stuart, you might examine your 3.3v regulator to see if it isn't the cause of your 6400 board irregularities. A weak or fluctuating 3.3v regulator could cause your intermittant shut downs.
