when Mulder was in the WhitePaddedRoom, the doctor says something like "He's extremely violent and dangerous to anyone" and Scully comes right back and says "Not to me."

I wouldn't exactly go around touting this as an example, because I think in *this* situation, Mulder could get violent with Scully, but only because, as the doctor assesed, he's dangerous to everyone. I don't think that's the point, however. The point is that in this situation, Scully is unafraid of Mulder even when logic goes against her. She's not stupid and she does realize the logic, but she knows that there's something more important guiding her to be there and something more important that will keep her safe.
