I thought it was a good and healthy thing for Mulder to request being taken off the case. I don't think Scully saw a connection (if there is one) between Mulder's sister and the missing children in this case. While she was concerned, I think her concern stemmed more from Mulder's atypical behavior (asking for... gasp!... time off!) than from her believing that Mulder was in anyway giving up.

I didn't take Scully making the "74" connection as her compensating for the lack of Mulder intuition. IMO, under most circumstances Scully is just as likely as Mulder to make the connections. It wasn't anything unusual that Scully got it. If there was any force on her side that helped her get it instead of Mulder, it was that she was in the front seat and had a better view than Mulder, who was sitting in the back.
