Hi, hate to interrupt but, I always thought that Mulder was referring to the hallway scene (that nasty bee) they finally were able to kiss.
The reactions of the characters were predictable, Scully is a thinker and Mulder reflects her. If you remember right after the kiss they were both smiling, Mulder said his thing about the end of the world, and Scully had to think about his comment. Let me know if you had seen what I saw.
