there has been a *LOT* of debate about this. To me, it was very obvious that Scully was pregnant by Mulder. She was *QUITE* happy about the pregancy (amazed, but happy), which I don't think she would have been had the pregnancy been the result of some sort of alien-fetus-implantation scheme.
Since they had shown several scenes in which it was strongly implied that Mulder and Scully spent the night in the same bed (although never actually showing them in bed together, they had several scenes in various episodes where, for instance, she answered the door to his apartment early in the morning or he was shown sleeping in his bed while she was in his bathroom getting dressed) I just think it's apparent he's the Daddy.
