I think they both wanted the a romantic/sexual relationship with their partner. But I think they were both terrified of "messing up" the most important relationship in their lives. What they *ALREADY* had. . .their friendship, their working relationship, their absolute trust in each other. . .was so important that they didn't know whether it was worth risking by taking the relationship to the next level.
I agree with whoever said, somewhere in one of the above posts, that this was the episode where Mulder and Scully truly became "all things" to each other. Not only friends and work partners, but also lovers.
