I've alluded to this on on the shippers board, but I'll post a version here as well. Here's how I think things happened: First, during "En Ami" CSM had Scully's ova reimplanted in her. As far as has ever been mentioned on the show, Scully still had all her other reproductive organs in place (i.e. Fallopian tubes, womb, etc.) I think � not sure� that there are actual cases in real life of woman having there ova removed then reimplanted. (Like because they have cancer in a part of their body very near their ovaries and don't want their ova to be subjected to the radiation necessary to destroy the tumor.) However, she could NOT have actually conceived at this time, because the ova would have had to be in her body for a while before conception could take place and she was only out for a few hours and gone for a couple of days.
Secondly, Mulder and Scully made love during "all things". They didn't bother to take "precautions" because they had both been told pregnancy wasn't a possibility and they have spent enough time looking at each other's medical charts and spend so much time together anyway that they knew there was no danger of STDs. Unbeknownst to either of them, conception takes place.
Third, they make love a bunch of other times. (During Mulder's two-week recovery period during "Brand X", after attending the movie premiere in "Hollywood A.D.", after returning from Kansas City in "Fight Club", after watching "Caddyshack" in "Je Souhaite", etc. etc. etc.) This really doesn't have much to do with the pregnancy issue, because for Scully to be showing symptoms this soon, conception would have had to have taken place during "all things" or between "all things" and "Brand X". I just thought I'd mention it!
Fourth, the reason they were in separate rooms in the first place in Oregon is because they are professionals. C'mon, we *KNOW* Scully! Even now that she and Mulder are doing the naked pretzel together during their private time, she'd probably insist they maintain professional standards while out on case!
