I didn't know this either, until I checked out Haven's link to inside jokes/research info. It's the most comprehensive site I've seen that reveals the hidden messages behind the x-files episodes. They have a whole section devoted to the cut scenes in Amor Fati, you can find it here:

The Krycek/Skinner scene is described differently:

Scully's about to let the woman have it (Skinner's secretary), when -- THEY HEAR commotion from inside Skinner's office. A LOUD CRASH, then what sounds like a body hitting a wall. Now a MUFFLED YELL. Scully, stepping around Skinner's secretary, grabbing for the door.

INT. SKINNER'S OFFICE - CONTINUOUS

ANGLE ON SKINNER, on all fours. A man stands over him. He's bearded. Apart from this we do not much see his face. He makes a point of never turning to look at the women. Instead, bolting for the other door in the office.

=== cut to Scully giving up on her chase ===

INT. SKINNER'S OFFICE - DAY - PARAMEDICS

Put Skinner on a gurney. They've got O2 on him, but when he sees Scully, Skinner is pulling at the mask. (The alarm has stopped).

SKINNER: Agent Scully --

SCULLY: Who did this -- who was that --

Paramedics are trying to get Skinner on the gurney (or out of the room, whichever works best with them or the TA). His face and arms are distended, full of the horrible network of VEINS we saw him suffering from in Season Six.

PARAMEDIC: Save the talk show --

SKINNER: They'll kill me to get to Mulder --

SCULLY: Who?!

PARAMEDIC: Do him and us a favor --

The paramedics have gotten Skinner on the gurney, trying to push him out the door into the hall, but with Scully shadowing them every inch of the way. Leaning over Skinner, allowing him to reach up to Scully, take her face in his hand -- like when Michael Corleone takes Freddo's face in Godfather II.

SKINNER: They'll kill you.

SCULLY: You've got to tell me what to who --

SKINNER: They'll kill Mulder to get what he is -- what he's become --

And he releases her. The Paramedics hustling him off down the hall. Off Scully, watching Skinner being rushed off.
