I think Scully was shocked and horrified at what she had done. She wasn't herself, or she was acting out of shock, when she pulled the trigger, and I think she fell back on her faith to try to explain what happened. Was it the forces of good or the forces of evil?

If it's the forces of good, then she rid the world of a very dangerous and violent man. The focus there is on Pfaster.

If it's the forces of evil, then the question becomes why? The focus then is on Scully, and what motivation would there be to have her on the side of evil. Pfaster was merely a means to an end, though I don't know what the end is.

Or I'm over-complicating the whole plot and it really was what we saw - Scully, in shock, acting in self-defense.
