I think you're right about the walk-ins not having anything to do with where one's soul goes. We saw other 'souls' that were obviously not taken by the walk-ins- Mrs. Mulder and the adults that were in the house at April Base. And becauese the "walk-ins" turn the children into "starlight," those whose bodies were found could not have been helped by the walk-ins, right? Did anyone else get the impression that once the children were discovered and unburried, they were free to live in Happyafterlifeland? Why would the walk-ins help some children and not others?

Okay, about the notes. I'm going strictly from the information that was presnted on the show, and you all know what I thought of it, heh heh heh. According to Harold, the walk-in phenomenon is not limited to the children that were taken by Santa. His child is part of it, Mulder's sister is part of it, children that died in natural disasters world over are part of it! (yeah, sure, whatever.) So, not every child that died in an earthquake had a note that said "Nobody shoots at santa." I don't think that means that the notes weren't related to the walk-ins- Mulder had a Samantha-specific note too: April Base.

Maybe the "Nobody shoots at Santa" notes were channeled psychically from the child to the parent to give the parent clues about where the child was. If the notes are generated not by the walk-ins, but by the victims, then that would explain why the Santa-abductees got Santa-specific notes, and Mulder was able to get a Samantha-specific note.

OR, Maybe the notes are generated not by the victims nor the walk-ins, but by their captors. I kind of understand what you said about the notes Amber Lynn's parents and the jail pixie had being replicas of the notes Santa himself would have left behind. I don't think he would have left behind actual notes, but maybe the "notes" were insights by the walk-ins of his thoughts. When someone takes on an identity like Santa, it wouldn't be all that strange for them to refer to themselves in the third person. Convinced of his invincibility, Santa thinks "Nobody shoots at Santa" instead of "Nobody shoots at me." Seems plausible.

The thing about that theory is that it seemingly puts Mrs. Mulder in the role of the captor; I assume she knew that Samantha was at April Base. Or did she? It's not that I like defending Mrs. Mulder, it's just that we don't really know how much she knew and she did seem to want to help Mulder in the end. Maybe in entering the spirit world, she was able to glean information from Samantha's captor's mind, just as the anonymous walk-ins were able to expose the thoughts of Santa.

The information really doesn't add up in this episode, IMO. And here's the question (I think I might have asked this before): Does anyone really see the walk-in theme being used in future XF episodes? I don't think it's strong enough to be used again. It seems like it was just invented to get the Samantha question out of the way.
