I'll try to answer a couple of your questions. First of all, Cassandra was a human abductee who had tons of tests done on her to try to turn her into a hybrid through surgery and tests. She wasn't a clone (at least to start with--maybe a later version was but I don't think so.)

The Gregors, etc. were aliens who were cloned from humans to look human and be able to be here on earth. The alien rebels have green blood and somehow I also think the ones we saw were clones of real aliens because they melted like the Gregors.

You are right about Krychek and CSM--they DO have their own agendas which you will see in upcoming episodes.
