as to what Scully wants. When she originally asked him to provide a "donation" she pretty much made it clear that she wanted to be a single Mom. Now he probably doesn't know if she wants him to be an integral part of the baby's life or if he's supposed to keep his distance.
Some of this may be tied in with the fact that there *DOES* seem to be a conspiracy to kill off every possible person who is, in any way, related to the Mulder family. Both Mulder parents are dead as is Samantha and everybody *thought* Fox was dead. (I'm also clinging stubbornly to my belief that Jeff Spender was really William Mulder's son and that's why he was killed, but that's part of a whole other post.) So maybe Mulder feels he's protecting the baby by pretending it's not his???
I think he's confused. . .
