He could be scared for the baby. He knows what shape the world is in and that there is real danger out there. So to all these people who think he's uncaring, he probably has a lot of major things on his mind.

I was also thinking that he might just think it seems so strange to see Scully pregnant. Suddenly his partner has changed! Poor Mulder. He's got a lot to process, all right!
