I think that Scully's pregnancy is *EXACTLY* why the aliens didn't want her. Don't know if it's this particular baby or if any pregnant woman would have been rejected.
Scully got pregnant the normal way. I'm willing to buy that CSM did something to her in "En Ami" that restored her fertility, but Mulder got to participate — actively — in the actual conception. Just watch her face and listen to her voice in the closing scene of "Requiem". Yes, she says she's "not sure how it happened" but not in the tone of a scientist who is honestly confused about how she could have possibly gotten pregnant as she has not had sexual intercouse in seven years. It's said in the tone of a woman who has very happy memories of *HOW* she got pregnant, but is just surprised conception occured when she had been told she was barren.
