That the Samanthas we have seen have all been clones. I think that Sam was abducted and then returned but not returned to her family. She then was sent to live with CGB and a young Jeffery to be tested on what the Aliens did to her. Possibly the aliens where able to make her uneffected by the black oil and the consortium used her to figure out how?

The diary that Mulder found was one that she had written afet she had been returned, and was being tested on. SHe became one of the 'walk ins' living inthe starlight because she did not want the tests to continue so she either committed suicide or she met with a harsh ending. Again these are all my own theorys. I have a love hate relationship with CC and his open ended story lines.
