I noticed the same thing in the court room about Scully's embarrassment. I think though its because she couldn't connect the science to what was happening. Yes, she believed that Moddell was doing as Mulder guessed, but she needed scientific reasons for it to be happening. She did recognise the problem when Mulder showed her the imaging on the thingamajig when he was doing his "FBI< nothing wrong here' routine in the hospital.

Surprised you didn't say anything about Scully's 'dear in the headlight' look when Mulder was aiming the gun at her.

Still one of my favorite. Love the line, "Please explain the scientific implications of the whammy" very well delivered.
