You're right that both Mulder and Scully have what are usually considered "masculine" and "feminine" traits. Actually, other than their professional backgrounds (hard science for Scully, social science for Mulder) and their stance on the X-Files as to whether cases should be build around hard evidence or hunches and intuition, they pretty much stuck to sex stereotypes.
Mulder was the one who watched porn and was really into sports, while Scully was the more religious one (among young, single adults, women are more likely to actively practice their faith than men are)and enjoyed taking bubble baths.
