I agree. There's also the fact that the Expanded Universe doesn't quite fit in perfectly with the movie continuity. I'm not really into the expanded universe continuity myself, but two ambiguities I've already picked up are:

1/ I haven't read the "sequel" trilogy, but from what I've heard, it's the return of Jedi and Sith pitted against each other. We certainly see this in games like Jedi Knights and Jedi Knights II. Problem here is that if Jedi and Sith are still pitted against each other, then what was the point of Anakin's sacrifice? Was he really the Chosen One? If he had brought balance to the Force, then we do we still have Light and Dark Jedi? Should we not have Balanced Jedi? I always thought that one of the underlying morals of the movies was the old belief that "truth" consists of a balance between two extremes, as exemplified in philosophies like Daoism and Aristotle's notion of Phronesis (human reasoning) etc. From what I've heard, the Jedi seem to be reverting back to their old ways of siding with the polar extremes of Light and Dark, rather than embracing both like Anakin and Luke did. Well, that's how I interpreted it anyway.

2/ I briefly read the first few chapters of "Tales From the Mos Eisley Cantina," and as I recall, one of the stories describes Greedo as being very young -- younger than Luke perhaps. If this is so, then how could the young Rodian who was in Anakin's group of peers in Episode I be Greedo, as is suggested in one of the deleted scenes in the Episode I DVD? This would make Greedo the same age as Anakin, which would directly contradict the expanded universe. Unless you argue that deleted scenes don't count as canon. :p
