I know you said it's not the relay, but each window has two relays. one for going up, one for going down. maybe a spark arced across the relays that put them down. the only reason i say this is b/c i disconnected the batt when the car was running, and made a power surge...the relays were what went. I believe the sunroof would not close, and i lost control of the passenger window along with the power seat. maybe something similar happened when it got shorted. it was a cheap fix with radioshack relays.(i had to cut the control boxes a little to fit the relays in. a goo one to start with would be the back(since you can get the module out by removing the ash tray holder. from there, you should be able to see how to do it). or, it may be the driver's module. it's hard to tell if the relay is bad unless you test it with a continuity tester, or pull/cut off the relay's cover.
