If they had saved Merry and Pippin, that would have ruined everything. Essentially that is what half of the Two Towers is about... The capture of Merry and Pippen brings about Saruman's downfall (he caused his own downfall, pretty much) because it later causes the Ents to enter into the story.

The movie ended where the book ended. Tolkien wrote it as one book, but the publishers broke it into a trilogy.

One reason the movie may seem to drag at the end may well be due to incredibly uncomfortable theatre seats, which I don't think are designed for sitting in for three hours straight. Bodily discomfort leads to mental unease and creates a desire to leave the discomfort, which makes the movie start to drag because your body wants out of those dang chairs...

Your favorite scenes are also some of my favorite scenes.
