I do think it was a Matthew thing- if you notice in a lot of his shows/guest appearances he covers up his right hand a hell of a lot - always stuffing them in pockets or having his left hand covering it. I think now it is a subconscieus thing with him but certainly he tries not to advertize the fact that part of his finger is missing. Notice in any episode of friends that at some point he covers up his hand at an inopportune moment - it is very rare that his finger is that noticable- he even does most of his manic hand gestures with his left hand, with his right stuffed in his pocket, which is unusual considering he is right handed.
In another scene in 3TT, where he is stroking the top of Amys head (they are on the couch and she puts his head in his lap) - he shows his finger for a brief second before he very obviously scrunches his hand up. I do think it is more a Matthew thing than the director necessarily, although I could be wrong - it may have been a joint decision.
