Subject: advice for new bunny home?

This board is nice :), thank you to the one who made it!
there is my question :what is better for a first bunny?He will be coming from a shelter so he have probably a sad neglection history.
Would it be better to have a wire floor in the cage with a resting area and a litter box and something under the cage to get all the mess?
or
The floor covered with something (what would be better cardboard, linoleum, or other?) with bedding everywhere (Aspen or wood stove pellets) and a litter box ?
I plan to litter train the rabbit and to operate him, but this might take a while. So what is the best for a first bunny from a shelter? Of course if he seems to have problems with his toes I will cover the floor everywhere, but if not? thanks in advance :)
