The droid control ship had ray and particle sheilds it's just that Anakin flew in at the exact same moment that fighters were being launched so the particle sheilds of the launch bay were down for a few seconds. For fighters and missles to be launched yes the particle sheilds have to be down but the Imperials are able to open sections of their sheilds just big enough to let the fighters or missles through and even then their only open for split seconds at a time. As for the engines of the DS they're located in the equilateral trench and by the time someting got close enough to threaten them the attackers would be ripped to pieces by the DS's offensive weaponry. As for other Imperial ships such as Star Destroyers it's said the the engine "back wash" is so servere that nothing can get close enough to attack them without being either heavily damaged or destroyed.
