For me it makes more sense if the weapon was 'transporter' based. Look at it this way, I doubt that even the E-nil refit shields were that much more powerful than the D7s. I doubt they could take much more raw power than the D7's. If the weapon was raw power, then it should have beaten the E-nils shields too. However, the Federation shields might work on a slightly different principle that is more effective at blocking the 'transporter' effect. Therefore, if the weapon was 'transporter' based, it might have hit, and apart from causing a number of overloads and damaging the shields, the Enterprise was able to survive. Note that this is pure speculation with very little evidence to back it up.
