What I have heard make sense too, but add this one on top of this. Neo is not a human, he is also a rogue program just like that of the Oracle, the Key Maker and the Aerchitect. Zion does not exhist either, at the End of reloaded we See Neo stop the Sentinels as if he were within the Matrix. Everyone is still within the Matrix, the Choice being too be in the Matrix or within the RealWorld, another Matrix which has not yet been realised other than by Neo towards the end of Reloaded. However the Oracle has been feeding Neo lies in order to restart the Matrix as before to go to the source. Reboot!
However I believe Neo in the next film has to corrupt the Matrix to terminate the program and to erradicate machines.
From the 1st Film, Man created AI, AI terminates Humans.
AI create there own Human AI which will lead to there own demise.
