Neo comprehends everything about the Matrix faster than anyone else, and that "intuition" increases as the movies progress. He still doesn't know everything, but the movie is about him putting the pieces together. So far the brothers haven't shown us (ore Neo) any completely false parts of the puzzle although some change,"depending on your point of view" (sorry wrong movie), but the point still stands that the brothers are showing what they want us to see. To completely misdirect the main character and burn so much of the movie on an elaborate lie conceived by the Matrix as a final fail safe doesn't fit their MO. Not withstanding the idea is a fine one and refreshingly well thought out.
