I very much doubt that Neo is "half machine". I think you're reading into it too much. They aren't in the real world. You can't debate against the matrix within a matrix idea. The architect explained it in plain english. And I don't think he can lie, because he's "perfect". He's able to stop those sentinels because he opened up his mind to the fact that he is still in the Matrix. That's how he developed his powers in the first movie. He opened up his mind to the fact that he was able to, because he was in the matrix.
