Very well thought out and presented, but a few points of clarification please.

1. Why is Zion a threat to the Matrix in your scenario? Zion would have to grow considerably bigger to ever pose a threat to objective 1. Neo seems to be the only threat to the system, why Zion too?

2. Could the human race have been preserved for scientific reasons? The Architect seems hung up on the "anomaly" and doesn't seem too concerned when Neo chooses what he has just defined as the death of all (well at least signifigantly decreased standard of living for machines). Could the previous eminations of the One merely be failed experiments at defining the "anomaly?" This would also explain the cryptic refreces of the Architect to Neo's "code." Are the machines making the One intentionally?

3. Another possibily built off the machines making the One intetionally: could Neo be the One for humans and machines. Part man, part machine that could unify the two?

4. Have you considered the material presented in the animatrix shorts? An entire race of machines was subservient to man. Now the machines self awareness also comes with emotion. Could the Matrix be revenge. Machines were once man's slaves and now men are the machine's slaves?

Finally a comment, whoever programmed the machine's definition of "life" in your scenario made a big mistake.
