4.Though I still am not sure if Zion is real or not, Neo might not no it because a) he himself is a program and only meant to see the one matrix. b) it may have a far more complex encoding. If the machines created Zion as a fail safe so they wouldn't lose anyone else don't you think that they would want to make sure no one finds out that Zion is fake.

I am still open to the fact that Zion is real, but think about it. If Zion is real, there is going to be some crazy complex explanation why Neo could stop the sentinals. That's why I believe it is another part of the Matrix. It's the most simple explanation to why he can do that. But I could be wrong...
