As good as it is, VirtualDub can't do everything. I use Adobe Premiere 6.0 to add my logo via a transparent image track. The other programs I use are in my FAQ (link on the left frame of my site).

Thanks for the tip Ese`. I downloaded Donald Graft's Logo Filter and tried it out. Unfortunately it doesn't support a transparent image mask - you can only define one color in the source image to be transparent. This results in jagged edges. It's a shame because I would prefer to use VirtualDub for everything.
